Tommen is a much better king than Joffrey. Sure Tommen may be weak, but being cruel and rash is a lot worse. It was actually a smart move that Tommen order his men to kill the fanatics. He heard from the crowd very negative comments about himself. If he were to order the attack it could have started a riot in the streets.
